I watched The X-Files: I Want to Believe (next referred to IWTB) more than once and not a single idea popped into my mind that there were actually few references from the TV episodes in the IWTB scenes. This knowledge came accidentally as I browsed some Per Manum screencaps for creating an avatar/icon. Further looking into some episodes, I found there are others. Here are the similarities or references I found so far between IWTB and its corresponding episode.
First Similarity/Reference: IWTB’s Scratchy-Beard VS Requiem’s Spoon-Me-Please
The most famous IWTB scene among fans, especially those in favor of Mulder-Scully relationship, is the scratchy-beard scene. The gesture or the classic spooning cuddle in this scene is strikingly similar to Requiem’s. Even the conversation between these two is somewhat similar, that is about baby or kid! Well, in Requiem, Mulder regrets that Scully misses her chance to have baby while in IWTB, Mulder mentions William, their son.
Scully: I don’t know, Mulder. I’ve got such a connection with this boy.
Mulder: How old is he?
Scully: You think it’s because of William?
Mulder: I think our son left us both with an emptiness that can't be filled.
Mulder: Looking at you tonight, holding that baby …knowing everything that’s been taken away from you. A chance for motherhood and your health and that baby.
Second Similarity/Reference: IWTB’s Shave-the-Beard VS 3’s Get-Cleaned-Up
Of course in 3, there’s no Scully since she is abducted at that time. In fact, Mulder is accompanied by other female charater who is believed to be a vampire wannabe. I can’t ignore the resemblance between IWTB and 3 regarding this particular scene of bare-chested Mulder complete with shaving cream. Anyway, who can resist half naked Mulder?
Third Similarity/Reference: IWTB’s Finding-FBI-Agent VS Conduit’s in-Search-for-Ruby
Scully: Mulder.
Mulder: What?
Scully: Stop!
Mulder: Okay, just feel free to give up like everybody else.
Scully: This is not my job any more, Mulder.
Mulder: No, that's right, that's right! You're just like my booking agent now. Right?
Scully: You're right. This is my fault.
Mulder: What do you mean, it's your fault?
Scully: For getting you involved in this.
Mulder: No. No. It was the right thing to do, Scully.
Scully: This is not about finding an FBI agent. This is about you trying to save your sister.
Mulder: My sister is dead.
Scully: It hasn't stopped you from looking for her.
Scully: Mulder, I have been through this too many years with you believing you can save her. You cannot save her,not now and not ever.

Mulder: I'm gonna need those men back!

Mulder: I'm trying to ignore you.
Scully: They don’t wanna have anything to do with you, us.
Scully: Mulder, stop!
Scully: Stop running after your sister.
Scully: This won’t bring her back.
Mulder: Come with me or don't come with me but until they find a body, I'm not giving up on that girl.
Well, I say Chris Carter used that particular Conduit scene for this part of IWTB. The way Mulder & Scully interact, their body languages and conversation are strikingly similar in these two scenes.
Fourth Similarity/Reference: IWTB’s Forehead Touch VS Per Manum’s Never-Give-Up-on-Miracle
Hugging, (lips) kissing then forehead touching …
